where do I input I want to use one quarter inch panels for my drawer and door panels (shaker style)? I can use the three quarter for optimizer but I want to know separate square feet/sheets to order.

In the Base Standards you can select "5 piece flat panel drawer front" for the type of drawer front to use. for any existing cabinets you will need to open the editing window, press the More button and select "5 piece flat" for each one it gives for that cabinet.

For your doors, select "type 11" in the Upper, lower and tall standards. This can also be select/changed in the editing window for each cabinet.

I understand what your are saying but the program seems to assume that the panel is 3/4 material. Where do I say it's 1/4 so I can see layout and quantity? (i.e. the cabinet back is treated separate for thickness and panel layout.)

Ah I see, for some reason the panel layout isn't working for the five piece drawer fronts. The "drawer front material and master list" will give you the amount for the panels but it looks like it mixes flat and raised panels together.

5 piece drawer front materials

2.375 - 11.5 Stiles
1.375 - 73.5 Rails
Board feet of panels 0.89

Doh! The five piece drawer fronts are figured along with the doors for the panel layout.

yes the sizes are there but the panel layout and sheet estimate still uses the 3/4 material and not the 1/4 I want.

Now that I look again, the five piece drawer fronts are no included with the doors in the panel layout. They aren't included with anything for the panel layout. You will need to use the "board feet of panels" it gives you and divide it by 32. Or you could take the list of panel sizes and manually enter them into the panel optimizer.
