Can't figure out why a face frame base cab height of 35.25 produces left and right stiles of 31.75. If the toe kick height is 3.5 and floor is .75 and the top of bottom rail is flush with the floor shouldn't the left and right stiles be 32.75? What am I missing?

On the base cabinets the stile length is figured as the cabinet height minus the toekick height. The floor (bottom) thickness is not figured in. There will be a gap between the top of the toekick and the bottom of the bottom if your bottom rail is wider than your box material thickness.

Rob,
Is this on purpose. I really don't want a bottom rail of 0.75 which is the bottom shelf thickness. Is there a way to work around this. I have to manually add the difference to each of the stiles.

Yes, but generally it isn't an issue. The bottom rail will help stiffen the bottom so it won't sag. If your cabinet is over ~36" you can add a vertical support to help if needed.

I am currently working on an update for the program which will give part size adjustments to every part in the uppers, lowers and tall cabinets.

I wasn't worried about the sagging but the looks after the doors are installed. After 3/8 overlay, there will be 3/8 showing on the bottom unless I am doing something wrong. It is not really going to be visible at the bottom, so maybe it is ok. Is that what everyone does? My problem right now is the stock. I didn't want to cut it to 3/4. I think I am going to save as a temp file, increase the overall height by 3/4 and create the panel layout for the stiles and rails.
