The program has the proposal, and contract pages. Is there any way to keep track of deposits, and payments to have a final invoice?

You really should be using Quickbooks or something similar for that.

An accounting program will track all your expenditures, not just the ones related to the direct project. Makes taxes at the end of the year much easier.

I use quickbooks to track all my spending and I created an excel spreadsheet to track all my labor and expenses directly related to the job.
