I am getting a bottom width 3 inches less than my overall cabinet width. I am using 3/4"ply and want a 1/4" dado construction which should give me a bottom 1" less than overall width. Any help here is appreciated.

The bottom width is figured as the cabinet width minus the two sides, minus the scribe settings plus the dado depth(x2)

You need to double check what you have for the cabinet material thickness, the scribe and the dado. These can be preset in the General Standards and also individually set for each cabinet by pressing the 'more' button in its editing window.
