Is there another setting for the depth of shelves in upper cabs other than the deduction in general setting? I have cabinet depth set at 12.5 and back thickness of 7/16, inset at 7/16, also so it will flush to the sides. I have shelf depth deduction set at .125 and my shelf depth come out at 11 7/16. Shouldn't it show as 11 15/16? I'm stumped.

No, there is only the one shelf depth setting. You could try setting it to -.375
